Comprehensive tool for designing genomic pegRNAs with structure visualization for plant prime editing applications.
pegPLAND is a unified platform integrating thermodynamic optimization, algorithmic scoring, linker identification, and secondary structure visualization into a single interface. A standard pegRNA relies on a default scaffolding string. In contrast, our genomic prime editing guide RNA (gpegRNA) modifies the last three nucleotides of the 86-nt scaffold to perfectly complement the reverse transcribed region. By vastly improving structural stability and preventing mismatch interference during reverse transcription, this design reduces the generation of unintended scaffold derived mutations and significantly maximizes the purity of the editing results. Scaling further, the tool facilitates engineered gpegRNA (egpegRNA) design by providing an optimal linker sequence to append a 3' protective structured motif (such as evopreQ1).
